Sao Paulo held a two-goal lead from the first leg of their second-round tie so the latest win over the Salvador-based side earned a 4-0 aggregate victory.
Willian Jose came off the bench for Jadson in the 57th minute and only needed eight minutes on the pitch to put Ney Franco's Sao Paulo ahead.
He stole the ball in midfield and ran forwards without facing a challenge before unleashing a long-range strike that left goalkeeper Marcelo Lomba with little chance.
Four minutes later, Osvaldo took possession on the left, dribbled past Diones and passed to Maicon, who finished off the move and doubled the lead.
Uruguayan giants Nacional or Ecuador's Liga de Loja will await Sao Paulo.
Jadson told Globoesporte.com: "We have played a great game and clinched a very nice win. It was a very good game by Sao Paulo."
Bahia coach Caio Junior felt disappointed at the manner of his team's elimination, saying: "We were shocked by Sao Paulo's first goal. It was the key to the game. Now, it's time to focus on the league. We need to avoid relegation."
In Peru, a last-gasp Fernando Gaibor penalty sent Ecuadorian side Emelec through their first-round tie at the expense of hosts Universidad San Martin.
The 1-1 draw followed a 1-0 win for Emelec in the first leg.
Gaibor was handed his chance from the spot in the fourth minute of stoppage-time after Universidad defender Luis-Felipe Cardoza handled the ball in the penalty area.
Gianfranco Labarthe had scored Universidad San Martin's goal in the tenth minute at the Estadio Nacional in Lima.
Emelec's success sets up a clash with Paraguayans Olimpia for a place in the last 16.
Gaibor told Fox Sports: "Fortunately, we achieved what we had planned. We made another step. When the game was finishing, pressure was increasing but, thank God, we did not need penalties."
