Toby Alderweireld canceled his own goal that gave Dean Smith's men the lead in the ninth as Heung-Min Son gave the Londoners the lead before the interval.
Bojrn Engles put his side level few minutes after the restart but Son scored the winner in the fourth minute of injury time to give Spurs the win.
The Villans had created decent chances in the opening exchanges but took the lead in the ninth minute after Alderweireld turned a cross from Anwar El Ghazi into his net to make it 1-0.
The home side turned on the heat afterwards as talisman Jack Grealish unselfishly found Douglas Luiz in the box only for him to miss at close range.
Steven Bergwijn dashed down the right a produced a superb cross for Dele Alli but the Englishman could not direct his header on target.
But Spurs got their equalizer in the 29th minute as Alderweireld atoned for his mistake as he turned and blazed his shot into the roof of the net, giving Pepe Rena no chance. 1-1 it was.
The comeback was complete just before half time as Tottenham were awarded a penalty as Son Heung-Min converted on the second attempt after Rena saved the initial spot-kick to make it 2-1.
Villa restored parity in the 53rd minute through Engels courtesy of a Jack Grealish's assist to make it 2-2.
Rena produced some brilliants stops in the match that prevented the match from going into Spurs direction.
But deep in stoppage time Spurs won it following a defensive blunder from Engles which left Son one-on-one with Rena and the Korean put it past the Spanish goalkeeper to make it 3-2.
Mourinho'smen have now taken a step further in their battle for a top four finish as they move to fifth position with just one-point behind Chelsea.
